Meditating at xmodmap's output, suddenly I got it!
THIS IS NOT XWEM BUG! Sorry for the trouble.
Simply it was needed Hyper definition different of my job system's.
Right FC3 definition is:
xmodmap -e "keycode 115 = Hyper_L"
xmodmap -e "keycode 116 = Hyper_R"
xmodmap -e "add mod3 = Hyper_L Hyper_R"
The job system is happy with just xmodmap -e "keycode 115 = Hyper_L"
(left Windows key as Hyper).
The second problem is unrelated to first and also solved. I had played
with keycoding of Fn keys some time ago and forgot to remove several
xmodmap (again!) commands which in fact blocked switching to a text console.

Btw, I found myself using XWEM as regular WM. Hehe, everybody thinks this
is FVWM :).
